Note taking apps and PDF editors are two different types of applications. While there is some cross-over with PDF annotation, note taking apps primarily are intended to take notes, convert handwriting to digital text, etc. Apps such as PDF Expert, Acrobat, etc are PDF editors whose primary function is to build and edit PDF documents. (Goodnotes vs. Notability vs. LiquidText vs. MarginNote vs. PDF Expert) Apps. I download them directly from the sources to the iPad, then share direct to GoodNotes which places them in the notebook. I highlight, write on the pdf/paper, and write commentary notes after the paper. The free version of PDF Expert is working well for me so far!
